Title: strange problem with textures

How can i fix it?

try deleting the .bsp from you maps/inprogress and restarting bsp, sometimes it doesnt like to compile again, if not then there might be an overlapping brush that you don't see, try to move it out from where it is and check for another brush under it

Your game and BSP have different textures with the same name. I had the same problem with a few other textures.

Probably a different texture pack. 

Either use the original textures when you map, or do some maths to adjust placement and scaling (mind you if you adjust it to that texture, the majority of people play with jitspoes textures will have a excrement looking game).

No, i have the standard hr4 textures.
The problem exists only on previously copied brushes (Ctrl+C, Ctrl+V).

If you copy, paste, and move those kinds of brushes, it might be useful to use texture lock so that the texture is fixed in its position on the brush. Use alt-L to lock and alt-U to unlock.

Rotating locked textures also causes a hugeee amount of issues.

The BSP shot you posted was at the red base, but the in-game screenshot shows a blue flag.  Are you sure you're looking at the same location in-game and in BSP?

No, unfortunately, there's only one base, and i'm sure that the blue flag is in the red base :P.
