However, don't. Keyboard and mouse are the way to go. I've tried to play with a controller and it sucked.
If you still want to do it, though, go into the Controls menu ( Setup > Controls) and bind stuff to the controller. Movement is bound through the "Advanced Joystick" menu ( Setup > Controls > Advanced Joystick).
