Updated fully.

I've had quite a few people message me about somehow making this Leaderboard a 'point system' where you get points for winning and points for losing. The only problem with that is that just proves who plays more, I'd like to somehow make an equation involving the win%, or maybe even streak? to actually find who is best and who should be at the top of the ladder.

You could do some sort of Elo ranking system.  You get more points for beating clans that are ranked higher than you, and lose more points for losing to clans ranked lower than you.

Also the problem would be the differrences there are between American and EU players. In EU we dont get that many matches and if we do get one its 90% of time fun or they have a ringer. The last great match was against CC few days ago which we played by usuall rules 1 EU 1 American... But its not always like that, sometimes we have to play all on supermans. We acutally get more match requests from americans than from europeans, because most europeans dont want to match us anymore. And whole point of this was to tell you that you might want to set up rules which matches can be posted and add some ranking system (because as you mentioned, it just tells who plays more often).
...just looked on the front page and noticed you have already rules there, w/e dont want to delete this maybe it will inspire you for something different.
Finally I wanted to thank you for what you are doing here, pretty well done job ;)

On the side note:What happened to CP servers? :( We cant lease them anymore and they rly helped our "all-american-server" matches, also they were great for tie on classic matches.

I haven't fully delved down into it to see what, exactly, would be likely to work for PB2.  You could try to do what LoL does, but I don't think they publish the exact equation or values they use.

Cameron is currently working on an elo system for the leaderboard, I will be going back through all of the matches and we will be based around an elo system.
